<text:p text:style-name="P3"><text:span text:style-name="T2">C</text:span>e choix s'est opéré naturellement, et même inévitablement, dans un environnement scientifique où la maîtrise fine des logiciels est fondamentale, où il est indispensable d'assurer une haute reproductibilité des traitements, où l'objectif est d'optimiser pour améliorer le fonctionnement des logiciels, afin de faire avancer la recherche et la technique dans le domaine concerné. <text:span text:style-name="T2">La maîtrise complète des outils apporte à PAPPSO une agilité extrême qui lui permet de développer ses propres idées et de s’adapter aux nouvelles techniques très rapidement sans remettre en cause toute son organisation. </text:span><text:span text:style-name="T3">Le passage d’un fabricant de machine à un autre impliquait auparavant le remplacement de toute la chaîne de traitement des données et la formation aux nouveaux outils. Cela rendait le suivi des projets et la reproductibilité des résultats scientifique difficiles. Depuis 10 ans, le logiciel libre et l’utilisation des formats standards nous a permis d’assurer la continuité des projets. </text:span><text:span text:style-name="T4">D’autre part, nous avons contribué à l’écosystème du logiciel libre en protéomique en proposant nos propres algorithmes et en utilisant les fonctionnalités développées par d’autres équipes en intégrant du code libre dans nos productions.</text:span></text:p>

De nombreux logiciels connus et utilisés largement en sont issus : la distribution Debian GNU/Linux, le logiciel Inkscape, le langage OCAml, Scilab, Scenari, Sympa, Lodel, VLC qui est née d'un projet d'étudiants de Centrale Paris.</text:p>
